Visium CytAssist for FFPE enables spatial transcriptomic analysis using standard histology workflows

Visualizing the spatial arrangement of cells and their gene expression with native morphological context in tissues is crucial to the comprehensive understanding of biology and disease. With CytAssist, we demonstrate spatial transcriptome-scale detection of gene expression in FFPE tissue samples sectioned on standard histology glass slides via the transfer of transcriptomic probes from tissues of varying thickness, RNA quality, size, and origin.

Extended capability of Visium CytAssist to enable transcriptomic profiling of PFA fixed, OCT embedded biological specimens

The Visium CytAssist Spatial Gene Expression solution allows spatially-aware, transcriptomic profiling of Fresh Frozen (FF) and Formalin-Fixed, Paraffin-Embedded (FFPE) samples, using probe-based RNA-templated ligation (RTL) chemistry. Here, we demonstrate extended capabilities of CytAssist to make highly sensitive transcriptomic measurements from PFA fixed, OCT embedded (Fixed Frozen or FxF) samples.

Spatially resolved whole-transcriptome analysis with multiplexed protein detection in human FFPE tissues

Using the CytAssist workflow, we showcase the ability to identify immune cell localization within multiple immune and tumor tissues, including an array of human breast cancer punches. Spatial expression patterns of immune markers map back to distinct morphological features within the samples. Overall, these data highlight the value of Visium CytAssist Spatial Gene and Protein Expression assay in immuno-oncology studies, through the integration of spatially resolved transcriptomic and immune cell protein marker data for FFPE tissue sections.

Spatial whole transcriptome profiling of the tumor microenvironment in archived and freshly-mounted FFPE tissues

Here, we used the Visium CytAssist instrument and the Visium CytAssist Spatial Gene Expression Kit for FFPE to profile the whole transcriptome and immunofluorescence-based protein expression from 11-month old archived and freshly-preserved cancer samples. Our data provide a more comprehensive understanding of cellular behavior in and around tumors, yielding new insights into disease progression, predictive biomarkers, and therapeutic responses.

Optimal tissue section selection for spatial transcriptomics identifies crucial markers of mammalian embryonic development

Spatially resolving the transcriptome and overlapping with proteomic markers from immunofluorescent staining on selected tissue sections provides a comprehensive and comparative view of the model system embryo at select stages of development.
